Manali has far better options to stay with parking. Nainital barely has a couple of Hotels in town with car parking. There are a lot of things to do in Nainital. I’ll try to help you out by sharing my trip experience. I would prefer Shimla and Manali as it’s more vibrant and you have more things to visit and do here compared to Nainital.
